Villagers Floating Through Walls And Having To Reload To See Them

I have started a survival world with me and my friend, and we noticed something odd.

We made a place (underground) to store villagers to breed and trade with, but as we got our last villager we noticed the first one had gone.

Long story short, we might have found that the villagers floating glitch is still in action and is even worse then told. 

The villagers float through walls and we have to reload our game to see them.

Notes:
The room is 3 blocks high
The beds are next to the walls
We are about 4000 blocks away from spawn
