the well is generating with gravel paths in desert villages, I think that this also makes part of this bug.

Confirmed for 1.10 Release. Blacksmiths, churches, and well bases are made of cobblestone.

It has been resolved by 2 devs already, 1 of which is @unknown, so mojang is very unlikely to change their mind.

Marking it was fixed would imply that it was a bug back then which it wasn't. It simply was intended behaviour at that time.
