My friend and I has this server for our self, but every time we use the nether portal, we are almost guaranteed to catch on fire for a few seconds.
We have tried to wall in in in blocks that can't catch fire, on both sides of the portal, remove fire and lava near it on both ends and even have water on on side so you stand in water while teleporting, but only to know that we still catches on fire when we come through on the nether side.

Yep, completely vanilla, no mods, updated it yesterday´to 1.10 from 1.9

Does the launcher say anything when this happens?

No, just the usual about the server "cant keeping up" and "skipping # tick(s)" and "a player is moving too fast" which almost always happanse but the servers usually runs fine, nothing new ups up when entering or have entered the portal and gone into the Nether

Hm. I'm not sure if this will work (Seeing as how I'm assuming it will only work for Singleplayer), but could you try Force Crashing the game (F3 + C (Or FN + F3 + C) and posting the log?

I could try, but when should I do it and will it show up in the server log?

I'm assuming you should do it after you go through (Not immediately, but after you catch fire) and I don't know.

Yes, that removed the problem, removing the larve/fire source from the location mirroring the overworlds portal, so we could go through safely
Did you try this in Singleplayer mode as well?
