Animals at home base surrounded by wooden fence are not contained by fence upon return to home base.
Surrounding the fence with blocks prevents this.
This is not the same as the animals glitching out of the fence and popping back in after being interacted with, because in this case the actual animal entity is outside the fence, it's not just a rendering error.
