Its just a minor bug where water source blocks do not fill in correctly once a bucket picks up a source block, leaving these hanging air blocks that are a pain to fill in. this appears to happen randomly, but it is not uncommon. To replicate, just take a bucket to the sea and it should happen sooner or later.
This happened in Survival mode on the realms. I have not tried to do this in single player or creative.
