Squids will sometimes spawn quite happily in very small pools. I would suggest requiring a 3x3x3 area of water minimal before allowing squids to spawn.

This has been fixed in for 1.4.3. Please see MC-388.
I would suggest they only spawn in ocean biomes but this is not a suggestion site.
