Random Dark Shadow areas

While re-mapping an area of  a world I use for testing I spotted many random shadow areas. Some just in the sky, others, as shown in the images, go from the ground to the max height you can fly.

If this was just in the old chunks areas I might understand but these are happening in the revised/new chunk areas.

Placing a torch will remove the darkened area as it would in a cave or mine and as you might expect, once you remove the torch the darkness returns.

Have a work around / resolution.

I Optimised the world then Optimized it and errased the cached data. The initial optimisation did not resolve the issue but errasing the cache and optimising did.

I have the same problem with my dedicated server. I can't seem to figure out how to optimize he world and erase the cashed data. If someone could please help me out that would be great.

I was screwing around in The End, repeatedly died and hopped into Creative to fly back to the portal. Once I stopped and tried to travel back home through the overworld, multiple chunks in the desert around me had these chunks encased in darkness that acted like caves. Skeletons and the like are taking refuge in these areas, meaning it's truly being treated dark and not just a lighting error.
