Blocks becoming transparent and letting light through them

Sometimes blocks changes to transparent and lets light through them. In three cases have this happen to me. If I replace the blocks that lets through the light they behave normal again. In the two files I have added you can see a place underground with transparent stone, and a creeper farm with smoothstone letting light through.
