Whenever I try to run Minecraft Java Edition through Microsoft Remote Desktop or any VNC viewer, the mouse is completely uncontrollable in game, although it works fine in menus.

This is an issue with those remote desktop services, not with Minecraft.
Generally, using Minecraft (or any game, for that matter) in combination with remote desktop services is always a bad idea, as remote desktop services are not made or optimized to play games.
