When I updated my dedicated server to 20w15a, the bees in the bee nests disappeared.

could be corruption, next time back up and use the back up world

Have you checked the NBT data of the bee hives? Do the hives make sounds? Are you sure the ebees were inside of the hives at the time of the update?
