Textures Are Switched when converted to a Resource Pack

I downloaded snapshot 13w25a, and was told that I needed to switch my texture pack over to a resource pack, something new for the snapshot. I use Sphax 128x. When I used the provided program to switch the texture pack to a resource pack, the textures for Stone Bricks and Cobblestone switched.
