When you do /give <ign> command_block_minecart{Command:"say hi"} then place the command block minecart, it does not save the command data that you put in it's nbt data.

Yes, however the command block minecart has the command nbt data available for it. This means that it is supposed to hold a command, but it doesn't. I believe this to be a mistake. Please re-consider.
@Purple Pixel Every item can hold any arbitrary data. So unfortunately just cause it can have the nbt doesn't mean it does anything with it when you place it down.
