I was exploring caves, and found a square hole with a single layer of dirt below even though dirt shouldn't generate in negative y coordinates, this was by an abandoned mineshaft

No, if you read the article about the snapshot it says that there should be no dirt in negative y coordinates as well as granite and diorite, and the image shows that I am at y -35. The article is: https://www.minecraft.net/en-us/article/minecraft-snapshot-21w07a,
Also, the dirt is clearly not the starting room of the mineshaft

I belive? this is an intended feature, if you look through other mineshafts you might be able to find another one of these small rooms with dirt floors. Given it's part of a structure, it makes sense that dirt would generate here.
