I had created a new server. This problem has never occurred to me. I joined the server and spawned in a village... few days later the villagers despawned. They couldn't have died... we had covered them with blocks. The next was we had a dog,turtle and a cow farm. All the entities had disappeared.

Since you mentioned that you were using optifine when experiencing this issue, this ticket is a duplicate of MC-193509. Disable this modification in order to resolve the problem.
