Water can flow into the space where a chain would generate to support a mineshaft, stopping the chains from generating.

after investigating, it turns out that this mineshaft generated above a lava spring. the lava burned away the fence post, which allowed water to flow over the lava, stopping anything else from burning yet removing the fence posts. this isn't a bug after all, this was just me being too lazy to check before posting
