Minecart With Hopper Can't Put Items Into Boat With Chest

Hopper minecarts are unable to insert items into chest boats, even though it can with any other container. However it does work the other way around, the hopper minecart can take out items of the chest boat. Below are a few pics of a reference.

Minecarts with hoppers cannot push items into any containers. They only pull items. This is intended behaviour.

If that's not a possibility, then change the model so the bottom of the hopper doesn't stick out the bottom.
