I would think that the jukebox would continue at the certain point in the new resource pack file (if applicable) like if the jukebox is 1:30 through the file and then the resource pack is loaded, it will start 1:30 through the updated file (if it's even updated at all).
I tested this on singleplayer with a resource pack that does nothing with the jukebox discs.
