In building an underwater stronghold, I captured 4 squid and contained them in a 5 x 6 x 3 "aquarium". The floor and one wall were stone with two other sides glass block. There were 3 levels of water.
When caving 30 block below the stronghold, I "found" 3 squid. When I returned to the stronghold, the aquarium was empty.
Really sucks as I thought I had something unique and was ready to share with the Minecraft world.
The "bug" is allowing the squids to "phase" through solid blocks.

The squids were just gone. You would know best as to if squid despawn and are handled differently from cows, pigs, chickens and other passive mobs.
From what I see, squids often "extend" beyond blocks. I see that in ponds/oceans where they rise above the water and I see that in my underwater stronghold when they are close to the walls/glass. I would see this when they were in the aquarium as well when they extended into the viewing area. I had assumed this was just a "looseness" in the graphics. But finding the squid 30 blocks below the aquarium and the aquarium empty lead me to believe they "phase" through solid blocks, which may be a code problem. Unless "magic squid" is a "feature" 🙂 (A joke from one software designer to another.)
