In the enderman's latest snapshot, you can now attack with projectiles. All you need is for him to be in the boat. But if you shoot a bow at an enderman in a simulated boat, the arrow will cause damage to him and will not disappear as it should, but will pass through enderman. It is unlikely that this is intentional behavior.
