What I expected to happen was...:
Chunks shouldnt be rebuilding them selfs.
What actually happened was...:
Chunks rebuild them selfs sometimes and this stuffs up my world. The chunk problem has only seemed to occur on single player so I play this world as a server. Happens once every say 10 times the world is loaded. Minecraft install has been cleared and problems persists.

For the invisible chunks, turn Advanced Open GL off, this is the easiest workaround for this issue.

Joel thats not the answer I was looking for, but ill fix it up.

Is your harddisk ok ? When minecraft cannot load the files, it will recreate them.
Quite strange is according to your screenshot that the recreated chunks are from a different world / different seed, any explanation for this ?
My computer is working fine with everything else so I doubt its a hardware issue. And Ive had this world since early last year before anvil even came out, so over time the original world file became redundant and a new generator was created. If I travel far enough the land doesnt match up and there are half mountains and everything where the transition is made.

Does this occur if you create a brand new world that has a name different from any previously created world?
