Trees (I think actual wood blocks not leaves) replace nether brick

I was using nether bricks to make columns next to saplings to increase the chances of big oak trees. Then, after a few grew and I cut them down, I realized that some of the nether brick blocks were gone. I'm pretty sure the wood blocks of the branches are the culprits. Please investigate.
