random 1-2sec freezes, in new world (1.4.2) "single player mode", no mods.
On freeze: java occupie 100% CPU usage at all 8 Logical cores.

"WARNING: Can't keep up! Did the system time change, or is the server overloaded?"
Seems related to un-allocating of memory.(According to F3 Debug information), (might be an issue with GC?)
UPDATE:
Configured java arguments manually so that "-Xmx4096M -Xms4096M", problem still persist, so it's not related to java memory allocation changes.
Also tried with OpenJRE 1.7, with no change.
No related messages in syslog.

if it freezes while "Minecraft Music" is playing; when freeze ends the music does not continue to play.

Ok, so it may be a memory leak, chunk unloading or something wrong with garbage collecting,
Before freeze, memory usage builds up from around ~400MB to >1050-1500MB of total the total 3500ish MB, then it freezes for 1-2 secounds and jumps down to ~400MB.

Yes, I have noticed a "freeze" when any sound file initiates. Turning off the music helps immensely with that aspect of our problem. I hope this info helps a little, trying to think of everything related to this.
(BTW... I have given java up to 12gb of RAM... makes absolutely no difference)
Tried downgrading java to version 1.7.0_u7, did not fix the problem.
Tested with optifine 1.4.2, did not solve the issue.
However:
Added some additional debug info that is displayed.
The messages are printed to console right after a freeze.
when debug is activated in Optifine.

I tested about 15 minutes on snapshot 12w42b, and could NOT recreate the issue. weird..

Very weird, somehow i cant recreate the issue in 1.4.2, so maybe a java issue.
I have reinstalled java 1.7.0u9, (used tar.gz instead of rpm), manually updated lwjgl (2.8.4)), changed the "driver" and "device" options in /etc/openal/alsoft.conf, and added the following command line options to java "-XX:+UseG1GC -XX:MaxGCPauseMillis=100". i'll test more tomorrow to confirm that the issue has been resolved.
I've discovered that going 100% vanilla fixes the problem... I think there's something wrong with how people make texture packs.... as trying several different packs reproduced the problem, but vanilla always works fine. Talking version 1.4.2
No i dont think its texture packs that cause this. because i only use the vanilla textures. nothing else.

I have definitely noticed a new and distinctive freeze lasting about a second and happening every few minutes. I just noticed it in 1.4.3 but it may have also been in 1.4.2. It's not much older than that though. It happens in both the Overworld and the Nether, and I can't correlate it with any particular activity or game event. I'll let you know if I figure anything else out.
I have this problem as well. It appears to be related to sounds loading. It seems to only be certain sounds (cow, minecart, ladder, a few step sounds, and especially a certain ambient sound that plays occasionally), but the game freezes for a couple seconds right before/while playing them. Pressing escape to pause the game and then unpausing it immediately fixes the lag (and causes the sound to stop).
This ticket is invalid as it relates to a modded or 3rd party client/server.
Any non-standard client/server build needs to be taken up with the appropriate team, not Mojang.
Any plugin issues need to be addressed to the plugin creator.

I'm still experiencing this in unmodified 1.4.5 client+server. Not sure why the bug was closed.

No, this IS Vanilla Minecraft, NOT modded minecraft, i do NOT have any plugins installed when i experience this issue.
I use the 100% standard Minecraft downloaded from Minecraft.net when this issue appears.
However, i DID try to add unofficial plugins (Optifine) to resolve the issue, without success.
I have this issue too... however for some unknown reason, my system recovers from the issue before the CPU usage hits 100%... on the other hand, the "lag" spikes come quite often.
