Are you sure this is not the new feature that combines individual items/stacks on ground if they are near each other? Check the number of items you end up collecting into your inventory.

no lag at all. I break 3 wheat and walk over the drops, i get 0-1 seeds and 0 wheat and the seeds are in my boots armour slot.

not really the same issue. I have all kinds of items disappearing, not just armour.

Take a look at MC-4560, it includes a fix for that problem.
