When you enter a boat on Day, go in 3rd person perspective and move the cursor just a little bit over the water surface, then the sky looks as it's night.

That is the problem: I am above water (as you can see on the screenshot), but it is shown as underwater
Because your camera is underwater. Take this for example, if your first-person view is just a camera in your face, then third-person view is a camera directly behind your head, when you dip the camera into water, the screen will go dark. It is not the same as first-person perspective.
It might also occur in other versions - I didn't test.
