When I have a block with custom nbt in my inventory (through Ctrl+ScrollClick), and I put it in the main area of my inventory (out of my hot bar), then when I ScrollClick the same kind of block (no Ctrl)it is moved from where I put it into my hotbar, and its nbt is removed.
This also affects named spawn eggs - they lose their name when they are moved when you scroll click an entity.

Yep, it's fixed (in the 1.9 snapshots). It doesn't move the item at all, which for me is preferable. Also, when you middle-click on a block with NBT, even if you have an item with identical NBT in your hotbar, it will scroll to the item of the same type that has no NBT. If there isn't one for it to scroll to, it will create one. This is the ideal behaviour for me, as it means I can now use middle-click to get blank command blocks/signs.
Note: It is also fixed for middle-clicking mobs.
Looks fixed in the latest snapshots, can you still reproduce?
