Chunks disappear after reload after using clone in a repeat command block

When I reloaded a world after moving a car I made with a repeating command block that has /clone in it, every chunk that I placed blocks in was replaced with a huge hole that at the bottom had a layer of bedrock under three layers of dirt.

Is this still a concern in the current Minecraft Snapshot 15w44b or later? If so, please update the affected versions in order to best aid Mojang ensuring bugs are still valid in the latest releases/pre-releases.

If so, please provide the exact commands you're using.

In 15w45a, the chunks don't disappear, but now the repeat command block I used is only activating once.
Command: clone ~ ~ ~-1 ~ ~1 ~ ~ ~ ~-2 replace move
Put in repeat command block, and place redstone block on top

I also moved down my snapshot to 15w34d from 15w42a, and the chunks that had newer blocks were gone, but they reappeared with a snapshot update.
