I loaded up a world with 30-40 region files and put it up on my server. I downloaded the 16w02a snapshot from Mojang's website below the post announcing it and loaded that in. I did a bunch of redstone work, then I took a safe copy of the world. And it reported there were 10K region files. What???

Why do you think this is a bug ?
Open one of the 10k files with NBTexplorer and report if there is something wrong with.
Alternatively you may attach one of those files to this ticket.

But should there seriously be that many? Its a world filled with air!
In what Minecraft version did you create the world ?
What's the server version running that world ?
Did you use any external tools like MCEdit or so ?
Please attach the server.log
after a restart of the server.
I think 1.7.2, I just opened the world in 1.9.
16w02a
Yes, and once recently to clone the blocks back.

Do you think I should use 16w02a to generate an air world, then clone in all the stuff with MCEdit?
The world has a "spawnchunks" setup at X:1000 Y:10 Z:1000 and a 300 block radius lobby located around X:-800 Y:60 Z:-200. There is about 50 command blocks running in the spawn chunks. If you want the actual world file to look at, please let me know.
