I noticed my storage system wasn't working, so I jumped into creative to fly around and debug.
I seen this, and at first I thought it was a ghost item, so I jumped in and I could pick it up.
The items on the hopper cannot be picked up by the hopper (Its an item sorter, this specific one sorts out cobble stone, but has granite stuck on top of it.), but they get stuck on its collision mask, instead of flowing over it. (As it worked in 1.8)
This really shouldn't happen, or else it would break almost any non-trivial water transport-->hopper sorter system.

Nope. That should never be how water streams work. How can we build item filters without massive amounts of hoppers and tile entities?
How can we add any complexity at all with item transport? First the glass elevator and now this? Seriously?
This should not be intended macro-behaviour. Maybe you fixed a collision bug, wonderful - don't care. Don't break redstone that's worked since hoppers were introduced.

There are other methods you can use like aligning items to an Ender Chest and have the items travel in the middle of two blocks, water and ice, and in the other line, hoppers. You can also use just normal hoppers all across.
Please know that this was an important fix and the only thing we can do is walk around it and find a new way of doing things. 🙂
Its not a suggestion when it existed before. Its a bug, plain and simple. This is a bug tracker.
The bug: Items moving in water shouldn't get caught in the collision box of the hopper.

*An important fix*? You fixed two visual glitches and two minor annoyances, and broke half of beginner red-stone. Go update every item transport guide with your double enderchest solution.
Try explaining to every newbie to this game that they need ender chests before they can move items with water.
Keep the visually glitches, mechanics matter more.
