Whenever I "capture" zombified villagers in the game and keep them in like holding cell made by stone or any materials, the next day, it seems that they would disappear, I even tried to keep them underground so they wouldn't escape but somehow they would "disappear" the next day like if they had been kidnapped?
Any ideas?

What do you mean by "despawning"?
I just either dig a hole and put on a roof so they wont get burned to death or build like a "jail" type of place and leave them there, however, when I go to sleep and wake up they are no longer there.

This is due to a chunk border bug where if you unload chunks containing entities in between chunks they get deleted
Yes! I've had the same issue! I've had about 20 villagers despawn from my world even while on peaceful mode. I am in the latest release.
Villagers are not the only entities of mine that are being deleted! Player-created iron golems and fed animals, as well as tamed horses have been disappearing on my realm. Each of these should never despawn, and yet they are.
Even named mobs are disappearing! Villagers linked to stations and beds, that I've traded with to the top level are disappearing as well.
@Shuminator I think that must be the issue, because mobs that are not in 1x1 holes are the ones despawning for me.

Please note also that naturally spawned mobs will also despawn when you get far enough away from them unless they are nametagged or interacted with in specific ways.
Are you taking any measures to prevent them from despawning?
