When I empty out a water bucket, allowing it to become empty, it does not stack into a single inventory space with my other empty buckets, but instead stays in its own inventory space. This can be righted through dropping and picking it up, or using a chest.

Unfortunately this is a limitation of how the menu is handled in MCPE, this happens with any kind of stackable item and block right now.
Just try to use cobblestone from different stacks, you can end with a lot of single cobblestone blocks!
