Despawning Mobs—with and without Nametags

I had a villager trading hall, and many of the villagers despawned; all villagers were inside their own 3x3x3 rooms. Some of the villagers that are missing had nametags as well. Also, animals such as mooshrooms also despawned—all of which were in 5x15x5 rooms.
