Mouse Wheel doesn't always register

The mouse wheel on my Logitech Performance Mouse MX (or any mouse, tried another and the same issue) doesn't always register. This is when trying to switch between items that are on my hotbar already. It can register, or not, seemingly randomly. I basically keep trying and it will register. Or I scroll 3 clicks and it only registers 2 (or 1, or 0).

This works perfectly in regular (java) minecraft and all other applications.

I am running Logitech Setpoint software and have not configured it for game-specific settings or anything like that.
