its either solved, or aa new set up is needed. Either way this issue should be closed as unable to reproduce
seems like while testing I messed up the datapack that I uploaded.
You can still check that merging the enchantment book in survival (which I thought it was implicit, my bad) lets you combine the books, meaning that the datapack is well constructed
something that seems to relate to this is if you summon the allay with the effect directly, the allay dont render invisible.

As of 1.18, since all mobs spawn at level 0, I suggest the description (at least) is modified to acomodate the new behavior
Seems like at some pont between 21w16a to 1.17.1, it reverted back at how it used to word (the bug still exist) so the partial fix dissapeared in that time stamp
Decided to reupload, since in 1.16 they fixed an old visual bug that was initially classified as Wont fix.

Im unable to reproduce with nether vines and snow layers, bee hives still happens though (as of 1.16.2)
As a side note. a posible alternative of fixing this, as it might be harder to remove the sky box from the end effect, would be creating an alternative effect, which could provide, all the things that the end effect overrides, or neglects. But this is certainly wouldnt fix the main issue here, and certainly is more of a feature suggestion.

I ve checked the Issue and what happens, villagers save the weat in different slots and this makes them not realize they have enough wheat to make bread IE: [0] = 2 wheat, [1] = 1 wheat, and even though they have 3 in total they dont realize that

Is this still an issue on current version (1.16.1/1.16.2 pre 1 )? I cant reproduce in neither of those versions. Also, this seems invalid, since you said you were using plugins (not vanilla)

Still able to reproduce, (notice that inside the nether fort, you can find blazes among wither skeletons)
However, as you can see Ghasts are able to spawn on top of the nether bricks, where before they didnt (Buffet world, so spawns happen faster)
May I suggest that, since this is a very followed issue, And a lot of people is watching the issue, perhaps further discussion should be moved onto the sub-reddit thread
I think it should be added that entities going throw overworld end portals leads to stockpile entities in the end side (similar effect that once nether portals had) so bad that if you are constantly throwing items into the end, they never despawn, and become a huge problem once you enter the portal.
As well as end gateways, to a certain degree, since the time they are loaded is extremely sort, (this is noticeble when you throw items in there as well as you send a lot of mobs in there
I just tested the set up provided by Jitse, given by MC-184539 in the east direction. the bug is indeed fixed in the experimental branch in the snapshots. But I was made aware in the Jira Discord that until these experiments are made into the official branch. Ill keep adding versions to the affected versions as they pointeded but the issue is fixed in the experimental minecart version.
