That happens to me too, since my villagers (with their name tag) started to disappear, first it was one, but then half of my villagers disappeared and they couldn't have been killed by a zombie because I have them all locked up a mountain a few meters from my house and can only be accessed from an underground tunnel, but going back to the topic, the problem is that my villagers disappeared being tagged.
