When you put items in a furnace thanks to a hopper placed next to the furnace, it will only takes the fuels and puts it in the fuel emplacement, and this is good, but thanks to a hopper placed above the furnace, all the items will be taken, like redstone or jukebox for example, and this is less good...

You're right, but it is more general problem to be able to manually put any kind of items into smelt and fuel slot.

Realy though, you should design hopper systems expecting this.
I see no way you could build something even when this doesn't happen, either hoppers would clog or you wouldn't experience this in the first place.
if you fill a hopper with a non-stackable item eg a sword except for one slot then it makes a system like the one i posted in MC-26729 far more efficient provided that the furnaces only accept smeltable or burnable items...
How is it far more eficent? You would have 2 chests for separate items, or a sorter that keeps non-smeltable items out.
The slot in the hopper would just get clogged, unless you mean that it auto-picks the slot.
it means that each hopper in the chain only needs to fill with 1 stack of 64 coal or ore instead of 5 before the next furnace gets coal or ore, and makes smelting the ore much faster
