Shulker Boxes delete contents

When I did a massive mining session today I put all my contents into some shulker boxes, however when I placed them down in my base I had to quickly log out to do some other things, when I logged back in I discovered all the contents gone. When testing this further I discovered the items in shulker boxes placed in chests were unaffected...while the ones not in chests were.
