Weird shadow near a village

I teleported to a nearby village and saw this weird shadow, with low light levels so it's not just visual.

I tried these things and none of them worked:

F3 + A

Putting torches on the shadow

Reloading the world

Quitting the game and then reloading

When I created the world again from the same seed, there still was a shadow near the village, but it was in a different spot. There are also these weird pitch black shadows above water lakes in the world2, as you can see in the attachment.

It randomly fixed itself in World2, but I have no idea by what. World1 is still bugged.
