I am holding wheat and pressing "use" on a cow, but it does not do anything, so I can no longer breed cows. They will still follow me when I am holding wheat.

Cows (and other animals) can only breed every 5 minutes.
If they've breed in the last 5 minutes, the will behave exactly as you've described it.
