[MC-150718] Light issues causing dark shadows in areas.

Areas under blocks that should still recieve sunlight to some degree visually don't.

The lighting issue in the roof is MC-149518.

Do the dark spots disappear when you place blocks in them? If not, you should also be able to use the guide in MC-142134 to optimize your world (that should remove all lighting issues).
