I built a bee farm using bee nests (I don't seem to have a problem with the hives, but I am not entirely sure on that one), and my bees just disappear. I have replaced them several times. I made sure the farm wasn't on a chunk border.

This happened to me too. I had a bee named Gary, I put a nametag on him and everything. One day I went outside to where him and another bee was, and they were both missing. This happened two days ago and I am still very sad. I'm going to hold a funeral for him with my friends. R.I.P Gary and the other bee. Gary was a wonderful bee and I hope Mojang fixes this issue soon.
I have had bee farms and honey farms set up since 1.15, and since 1.17 have noticed bees migrate to other hives, through solid blocks. I then went to rebreed them and found my bee breeding farm almost empty of bees. Rebred them up again with 3 bees per hive in 6 hives a few days ago. Today I have 4 bees in total left. Also a named bee, that I have had for years has also just disappeared. I seem to have a severe case of disappearing bees, lost dozens by now.

Same here. Bee farm had one nest with 3 bees in it. Front surrounded by glass with 1 flower available. After some time, I noticed that all the bees were missing. Replaced the nest with a hive and now those 3 bees are gone.
