If you throw a splash potion of invisibility at a charged creeper, the creeper disappears, but the lightning-like thing around the charged creeper still remain.

The charge effect is considered an armor texture layer, just like sheep wool, wither armor and (you guessed it) armor.
It has done this from the beginning, and seems very intentional.
