Minecraft isn't able to lower its resolution when in fullscreen mode.
Steps to reproduce issue:
Launch Minecraft go into settings
Change resolution to something lower
Exit out of menu, method does not matter
By then the button's hitboxes will have misaligned with what's being shown on screen
Resolution will have also not changed
Exit out of the game, it does not matter whether you exit the game by navigating the menus with keyboard keys or by clicking on the now misaligned buttons
Relaunch game
Game will still render at monitor's native resolution as opposed to rendering at chosen resolution

Resolution does not change regardless of whether I press escape, click the done button, or even restart the game. Additionally, buttons before restarting the game act like they're being rendered in the lower resolution, causing them to misalign what's actually being viewed.
I cannot reproduce this issue on Windows 11, it appears to be a Linux issue. MC-175233 also may be related.
