There's a problem with the f3 menu. When I use it and open a chest, the chest menu is displayed behind the f3 menu

After consideration, the issue is being closed as Working as Intended.
Please note, that mechanics of the game may change between updates.
Things such as graphics, sounds, world creation, biomes, redstone, villagers, and animals may not work the same in current versions.

This is working as intended. The F3 information always prints on top of everything else and it has always been this way, even back in the Alpha days.
