If I'm setting Fullscreen to ON it applies immediately. But if I'm then minimizing Minecraft with my window manager (Inotify command on OpenBox 3.5.2) the game switches back to window mode but the Fullscreen flag is still set to ON. As Minecraft is the only game on my system that switches from fullscreen mode to window mode on minimizing I'm assuming it is a bug.
