Chunk corruption resetting random chunks in the nether when you save/quit the world or restart the server

When we restart our server specific chunks reset in the nether

a few corrupted chunks that reset to what they originally were when we restart our server, we tested this using the same seed in SP, and the same thing happens when you save/quit the world and re join

Every time we restart the server/world the same few random chunks reset to what they were originally eg. A spawning pad resets to the original fortress, a tunnel to a base resets to the original, untouched terrain

Please do not mark unreleased versions (anything starting with "Future Version") as affected. You don't have access to them yet.

Please attach the complete output of the "Server console".

Just like to add that as far as we know all faulty chunks are in the nether and we have confirmed it is not the server acting up

How do I get console output?

The "Development console" can be found on the second tab of the launcher.

If the launcher closes after game start, please edit your profile and select "Launcher visibility" then, "Keep the launcher open".

I can confirm that he is the server owner

Its has something todo with the world save being corrupted because i downloaded the map to singleplayer and if you destroy something in the area it just re appears when you save and quit and then open again.
if have tried tried deleteing chunks and specific regions but that doesnt help
