Please read this whole issue, as every detail is relevant.
Anyone riding a boat, including the host, LAN connected and externally connected players, causes huge server lag issues.
The issue, in summary, causes the server to give a WARNING "server overloaded" error that are approximately 50 seconds apart and cause the game to pause for all players for about 5-6 seconds each time. The problem persists until all boats are dismounted.
The issue is not present, or at least not obvious, when riding horses, even very fast ones. This was confirmed while riding 4 horses simultaneously across some distance. However, even a player IDLE inside of a boat will cause said server overload issues. Speed, and even if the player is moving, is irrelevant.
The following is an outake of the server log demonstrating the issue.
[17:15:45] [Server thread/WARN]: Can't keep up! Did the system time change, or is the server overloaded? Running 5790ms behind, skipping 115 tick(s)
[17:16:34] [Server thread/WARN]: Can't keep up! Did the system time change, or is the server overloaded? Running 5775ms behind, skipping 115 tick(s)
[17:17:23] [Server thread/WARN]: Can't keep up! Did the system time change, or is the server overloaded? Running 5862ms behind, skipping 117 tick(s)
[17:18:12] [Server thread/WARN]: Can't keep up! Did the system time change, or is the server overloaded? Running 5822ms behind, skipping 116 tick(s)
[17:19:01] [Server thread/WARN]: Can't keep up! Did the system time change, or is the server overloaded? Running 5837ms behind, skipping 116 tick(s)
The error had not happened until version 14w11b. However, we rolled back to 14w10c and the error persisted (it may just not have been noticed before). Since the conversion to UUIDs took place then, it would not at the moment be practical to test if this error happens in previous versions though I will likely be doing some tests tonight and update this post if so.

As you requested, I did this.
Before I post let me emphasize that this is SMP and that the issue happens simultaneously for all players, however, I am the host and connected to localhost. The 5-6 second pause is server wide.
The first time while testing with all resource packs off, there were no lag issues.
I turned the same ones back on. About a minute later the error occured. I disconnected, turned them all off, reboot the client, rejoined and watched. The error happened about thrice after with them still on.

I again tried after a fresh restart of the server. The resource packs didn't seem to make a difference. Though several of our members got together in a "test instance" of the server.
It seems to happen whenever someone is moving at fast speed into an non-generated chunk. Everyone except me, the host. We tried flying in Creative - it did not immediately replicate the issue but it did with less frequently. I assume a boat on the ocean can simply pick up a lot more speed.
I"m going to try running different versions to see if the issue persists. The view distance is currently 10 on the server. But again, this issue is new. So I'm not quite sure what it is.
I rolled back the JAR file to 1.7.5. The issue persisted. Whenever new chunks are loaded quickly the server pauses for 5-6 seconds.
So I started our Creative server up, which has similiar settings, including sharing a View Distance of 10. However, the world is set to superflat. The issue could not be replicated there.
The server specs should be able to handle the generation and there is no spike in RAM or CPU usage that is more than the system can take, for a view distance of 10. However, again, the problem is relatively new. Is it possibly world corruption? I'm really lost right now.
The farthest I could seem to roll back on the server was 1.7.2. The issue persisted. I rolled back again to 1.6.1 and the issue still prevailed. I'm realizing the issue is the server itself, but I can't find exactly what.
Based on your note, we have to cancel this as invalid (meaning not a bug in MC). When you have time, please work through the Mojang Support Center if needed (there is are options including IRC that may work well for you). I would still suggest you try (and please, do report back if you do) reverting your Java back to the 1.7.0_51 version to test.
Please force a crash by pressing F3 + C for 10 seconds while in-game and attach the crash report (

) here.
