I remember a while back water lakes were removed from Deserts. I think with 1.7 updating the biomes removed this feature.

It's a customized world with the biome set as desert. Just by flying around you'll easily see lakes.

I don't believe it being a customized world makes a difference.

It technically could. Worlds are still created with random seeds.

I created a new default world. Here:

Surprisingly its more often in customized worlds and a little less often in default worlds.

I can also confirm for 1.9-pre3, the desert I found had extremely large, but shallow lakes with squid in them. Additionally, the terrain generation in deserts seems a bit odd overall in this snapshot; I have been finding large floating sand/sandstone islands which aren't even connected to anything, and a lot of the ground terrain in deserts looks extremely blocky and abrupt (more than usual, I mean, I know it's a game of blocks XD). It kinda reminds me of terrain generation from Beta 1.7, actually.

This appears to be fixed in 21w37a only aquifers generate in deserts which aren't the small lake features
