Very infrequently, the interface of the furnace will close when adding fuel to it. The most recent instance of this, I had a furnace with a hopper above and below it. Here are the steps I took that caused the problem.
1. Add 64 cobblestone to the furnace with a shift-click.
2. Add 36 cobblestone to the hopper above the furnace with shift-click
3. Add a lava bucket to the furnace with a shift-click.
Adding the lava bucket caused the furnace interface to immediately disappear without hitting Esc, and the exterior of the furnace indicated that it was in the process of cooking. I went back into the furnace interface. The materials that I had put in the furnace in steps 1 and 3 were gone, and the material slot was in the process of filling up with the cobblestone that had been placed in the hopper in step 2.
I have attached the compressed save directory. The furnace on the left still shows that it is cooking, even though there is no fuel and nothing is being processed. Hopefully there is still data in the state information of the furnace to indicate what went wrong.
Loosing a stack of cobblestone, a bucket, and a block of lava isn't a big deal, but I could see this being very frustrating if it were a stack of iron or gold ore.

I think when using a lava bucket in a furnace you should get an empty bucket back.

happend to me several times:
furnace was out of fuel, an empty bucket was in the bottom slot, when I took it out new lava from a side-hopper refuel the furnace, but sometimes it deletes lavabuckets and ore

So far no luck of reproducing it.

Can anyone reproduce this without a hopper feeding the furnace?

I followed these instructions from the original post and Jaden Wongs comments. I did my tests in survival mode. I could not reproduce the problem.
The only result that I kept getting was that the empty bucket did not go to the bottom hopper even though the side hopper had fuel (lava buckets), after the first lava bucket had been used (thus turned into an empty bucket). http://imgur.com/a/9eLQr
I presume if it was an issue then (13w02b) it isn't now since I tried it in the most recent snapshot, and had no luck finding it.

i get the same issue sorta:
1. put a stack of 64 cobble and 36 cobble into a hopper above a furnace
2. put lava bucket into furnace
3. have hopper beneath furnace
4. look back into furnace, 2 times out of 6 the lava bucket will be gone and the furnace will show the fire aspect, but nothing is smelting...

This happens to me time to time when using a hopper under the furnace, my items in the furnace will be deleted and they aren't in the hopper below, or the chest below that hopper if I put one down. This only seems to happen when a hopper is below the furnace, if it is feeding from above and the side only, it works fine.

happend again in my survival game, had to craft a new bucket.
But I see, very hard to explain and reproduce, needs more testing.
edit: this bug happens more often by shift-clicking ores/fuel into furnace

I can reproduce this about 1 in 6 tries by having a hopper load coal into a furnace then shift clicking ore into it. The furnace is off with full coal, and when I load ore the hopper loads another coal, the furnace window closes and everything in the furnaces inventory disappears.
edit: This happens in survival and creative. Still occurs in 13w04a.

Does the game crashing from the methods described here not produce its own crash report? Does it just close the game entirely, or what happens?

I think they mean that the interface is crashing, not the game.

It only crashes the furnace interface, i forced a crash to get a report in a newly generated world. Nothing in it but the furnace the hopper attached to its side and 64 coal in each. The interface crashes right when any ore is shift clicked into the furnace and the ore and coal in the furnace disappears.

I found this out in Creative.
I put down a furnace with a comparator behind it, shift clicked a stack of logs in and put in astack of logs in myself manuallyas fuel.
It closes the interface and appears to be working, although this is just a graphical glitch, no redstone is emitted from the comparator, there are no more logs in any slot of the furnace and when checking the furnace the graphics update showing a furnace doing nothing.

I am having this issue as well and it has happene to me several times I hate losing iron buckets this way. It just eats the bucket and uncooked items.

I've had this issue as well. It may not be related, but I've always had it happen when I use Shift-Click to put the Lava bucket into the furnace.

Reproduced in 13w06a in creative by having a furnace being supplied with coal from a hopper and manually putting iron in. Furnace was facing north. Attached screenshot and crash report. Does not happen all the time, I kept breaking and replacing furnace and putting in iron till it happened then forced a crash.

this bug also occurs when filling a furnace with both fuel and ore by shift clicking(one of these two has to be already in the furnace), but only when there is a comparator adjecent to the furnace,
suggestion: the counting mechanics of hopper and comparator somehow interrupt the furnace process deleting all items inside, by normally filling it(without shift) the furnace still does his job, also i have a picture of an empty furnace that still burns. i will also attach a crash-report.

really hard to see but there are some yellow fire particles at the left, while the fire in the ui of the furnace is not burning.

Here's exactly what I did to duplicate the glitch in my SMP:
Setup:
2 furnaces next to each other, 1 block off the ground front facing south.
1 hopper under each furnace feeding into the same double chest.
1 hopper on the east and west sides feeding fuel from a chest on top of the hoppers.
1 hopper on top of each feeding items to be cooked from a double chest above.
Did the following:
Place two different items to be cooked in the top chest (in this case potatoes and cobblestone).
Items fell into the furnaces to cook. I logged out and back in and soon as it started.
Opened western furnace (never got the east one to bug out) and watched.
As soon as the first items being cooked ran out (potatoes finished, cobblestone should now load) the furnace window closed. Upon reopening the furnace the fuel was all gone and the cobblestone was waiting to be cooked.

Apologies, here's the actual crash file instead of the crash screen if needed.
I also want to note because of other comments that there are no comparators nearby. I've been trying to replicate the glitch in creative but have been unable. Hopefully the report says more.

This bug has a furnace if connected to comparator. I am can conform it steel in Minecraft Snapshot 13w09b

Adding to this: Not sure if other people are experiencing this or not, but in my SMP world I've tried tearing my structure down a few times after the bug. Often the furnace will respawn after being taken down, duplicating itself in the process.

I discovered this glitch when I tried to set up an auto-smelting device in my survival world. (in 13w09c) Then I reliably duplicated it in my creative world. I built a set up like this:

I filled the top-most chest with logs (to make charcoal) and the left chest with charcoal (to power the furnace).
I came back a few minutes later, and I had 7 charcoal in the output (bottom most) chest, and nothing in any of the other chests.
I've tried several things, and it seems that the glitch only appears when built in this order:
first place the top chest, furnace and bottom chest (not the left chest.) (I did this against a cobblestone wall)
After placing the chests and furnace, place the two vertical hoppers (I shift-clicked on the bottom of the chest and furnace to place them)
place the chest directly left of the top hopper
Place the hopper connecting the left chest to the furnace (Usually I would do this by shift clicking on the bottom of the chest, but then it didn't look right, so I would break it and shift-click on the side of the furnace instead - not sure if this makes any difference)
Place a stack of fuel in the left chest and a stack of smelt-able items into the top chest
Right after the 8th ingot/item smelts (before it can be transferred into the chest by the hopper), the inventory gets deleted. If you are looking in the furnace at this time, the furnace interface closes, just like this bug, although my steps to duplicate it are different.

At first I thought the furnaces only glitched when facing a certain direction (furnaces facing north), but later I duplicated it many times, in all different directions.
I've tested this under Windows 8 with Oracle Java and under Linux Mint with openJDK - same results.

This only just started happening to me on 13w09c

I've had no luck getting this to work.

Just place a furnace with a comparator attached to it and after that put in cobble and fuel. It bugs for me every time.

This is still a bug in 13w10a. I just tried it with a hopper feeding cobble into a furnace with another hopper taking the furnace output into a chest. The furnace is facing west. After placing the cobble (shift-click) in the furnace and in the hopper I shift-click a lava bucket into the furnace and immediately the furnace interface closes. When I open the furnace again all its contents are gone (cobble, lave, bucket) and it is loading more cobble from the hopper.

I can confirm it still exists in 13w10a - I used my setup from my previous comment, and at first it Seemed like it worked well, but in reality the order just changed a bit – previously all of the items would disappear after the first coal finished burning. Now, when the first coal is inserted by the hopper the inventory will clear, and then the setup will (presumably) work fine after that.
If I use my setup, fill the top chest with ore, wait until the furnace is full with 64 ore, then put all of my coal into the left chest, all the ore will disappear and the furnace will look like it's smelting when in fact there's no ore in it.

Still exists in 13w10a. Happened every time when the furnace was being read by a comparator, didn't matter if was placed by player or hopper.
Once the comparators were removed, the problem looked like solved
