Repeat Command Block not Clearing

When you set a repeat command block to clear a specific item and then put that item in your inventory via the creative menu it doesn't get removed even though the announcement says that it has.

These are not phantom items and can be used. The items are removed when you relog into the world. It hasn't been tested on a server
