Gold nugget spawned over the golden apple, as you can see it was misplaced diagonally down to the lower right, Likely where the nugget should have. I know that this may seem tedious to you all but it is a bug as the apple is always supposed to spawn in the center should it be in the chest.

Invalid, please provide a source that says the apple should spawn in the center. If not, loot tables randomly choose locations for it to place items.
It says that the golden apple always spawn in the middle on the gamepedia minecraft wikipedia, and they have their source from mojang saying that stated via in-line citations.
I only see this:
Golden apples originally would always be found in the central slot when they were found at all; now they can be found in any slot.
...but no linked Mojang source.
WAI. This was changed in 43b to make sure the apple is not lost upon chunk reload.
